I just had a game of highly classified, and we used comlog as our reference for the scoring and noticed something in the wording of the first bullet. The wording on both are the same, it's just the pdf has a different formatting, while comlog has just the text. The first bullet under the PDF main objectives says 'to have accomplished more classified objectives than your adversary at the end of the game. 'When looking at this in the pdf the way it's formatted my LGS has always played it was more MAIN classified objectives, not counting the secondary objectives in the count. All the other bullets refer to main or secondary which is making me second guess this. Also I think it's more balanced when the secondary is counted. How is it usually played.
Comlog is not an official source of the rules. The PDF is the ultimate arbiter of scoring for the mission.

Sry, you are technically right, but the Comlog app is more accurate than the PDF only, cause the FAQ and the rules clarification from thhis forum are already set in.
