I am wondering how Coup de Grâce works and have a few questions: 1. Does it cause a state or does it cause a model to take wounds? From the CC Attack rule, it appears to cause state = dead, but Protheion works when a Coup de Grâce is preformed (and Protheion only works when a wound is inflicted). 2. If a model with Protheion performs a Coup de Grâce against a model with Remote Presence who is unconscious 1, will the model with Protheion gain one wound or two?

No, because those models aren’t in the Unconscious state, or are ignoring all of the effects of that state. Just like in the previous edition.
A model in Unc 1 with Remote Presence has Structure not Wounds. The Protheion trooper can't eat any wounds from them. Everything with Wounds only has one Unconscious state. This question is moot.
Question 1 is moot: the example tells you to increment the Power Up if you successfully CDG. So my answer would be "it causes straight to dead, but Protheion gets 1 power-up anyway because the example tells you to". We know that CB buries explanation of rules / un-mentioned clauses to rules in the examples, this is just another instance of this.
