Short one just to make sure i'm not doing anything wrong:

Is there any way to move through/over/under a hostile unconscious trooper?

Other than Jump (or Climb if there's a wall in the right place), no. You can Coup de Grâce them, but entering base contact will automatically stop your trooper's movement for the rest of the Order.

If you make contact with an enemy Silhouette your movement ends immediately, Unconscious does not change this.

You can jump over most prone troopers though.

    Edit: IJW'd
