Trooper A and B are in ZoC of each other, without LoF

Trooper A declare spotlight on a Trooper B

Trooper B answer with a comm attack who does damage or cause isolation (jammer, pheroware endgame or eraser)

Is the roll face to face ?

    The relevant wiki part :
"For actions to be resolved with a Face to Face Roll, both Troopers must affect each other directly. If either action does not affect the outcome of the other, use Normal Rolls instead."
    https://infinitythewiki.com/Rolls#Face_to_Face_Rolls

Question is : does spotlight (who cause targeted) "affect" trooper B

Yes, it is a face to face roll. As you pointed out they are affecting each other (attacking each other even, with a Comms Attack): Trooper A by attempting to give the Trooper B the Targeted State and B by reacting with a Comms Attack as well.

Note, that a Reset would also be a Face to Face as Trooper A is attempting to give Trooper B the Targeted State and B is trying to foil that plan.

First rule of thumb. Are they both Attacks? If yes, then it is a FtF.

    Affect
    verb
    1. have an effect on; make a difference to.
"the dampness began to affect my health"
If you go by the shortcut of attacks as a memetic device, then also remember that it's just a shortcut and not the rule or you risk ending up with another "smoke dodge" fallacy as the rules expand.
